Alex Smith had a horrible rookie season, but look who he was playing for. The Forty-Niners are a mess, and even having Brandon Lloyd as a wide-out isn't going to be enough when that's your ONLY weapon (Barlow isn't that great of an RB for the shape this team is in). In a normal system, Smith would've probably sat the entire year and watched under a veteran.
When Vince Young gets drafted, he will most likely sit an entire year, unless he goes to a team that is in dire straights, like San Francisco. And if that team has even a decent coach, he'll work with Young to make sure he's ready to go the next season. That includes making sure that he's used to taking snaps from under the center (which I think you're making too big of a deal about) and his passing motion (Vince currently throws with what is called a 3/4 sidearm motion, which I think is much more crucial to correcting if he's going to avoid being a bust in the pros).
Besides all of that, with the money he's going to make by going pro, he might as well do it. If he gets hurt, next year, his stock could easily drop considerably. Take the money and run.
